The only true differences, as I tried to explain (feel free to add me if you want more), are what happens in the middle, what you do with them, and how you get there and that's about it. What truly makes the difference with each faction you choose, is the approach it takes with 'build up' to get to The Institute, or the other factions.ДЇor example, if you chose The Railroad, you'd have to go through the BoS at one point in time, do some stuff, take out some stuff, then move on to The Institute.ДЇor The Brotherhood, you're forced to take out The Railroad, but you can also warn them if you were working with The Railroad to begin with.ДЇor The Institute, you just take both of them out in seperate quests, and It's the most generic path.ДЇor The Minutemen, you'll have to 'Defend the Castle' from whichever faction you decided to piss off, but if you never made enemies with The Brotherhood or Railroad you'll only get The Institute once you kill one of them to intitiate The Minutemen ending.ДЄnd that's about it really, nothing changes, you still take out The Institute (unless you work with them) at the end, and it's as linear as it gets. Once you actually do the 'end' with each faction, the rewards and what the remnants are would be different, the only difference with the hostility would be in The Minutemen as you're not 'forced' to kill off the other factions, rather, only if you make them hostile yourself in the first place. So what your saying, just to be clear, is that once you choose a faction ( meaning the other ones hate you) and you complete their ' end' quest, the only thing that's different is that when you see the other factions, they will attack you. The Minutemen.well, the only real reward is probably at The Castle. The Brotherhood gives you Vertibird signal grenades as a reward so you'll be able to fly around, and various power armors. The rewards also vary, like with The Institute, you'll be able to have Synth Relay grenades that spawn Gen 2 synths to battle for you.

Other than that, you just have different remnants, you'll have Brotherhood groups that have moved into locations you've visited earlier and attack you on sight, same goes for The Brotherhood.
